It's possible it's a bug, or it could be one of the mods. Could you post a save-file?
You should be able to simply start Part 3, it will just be like missing an episode of a TV series, as far as the story goes. As far as the game mechanics, it should also not matter, though you might not get the same veterans and inventory as you had in Part 2.
